Use Search (Start -> Search -> For Files And Folders)
Enter *.jpg in the first field (don't forget to select all your drives in Look In dropdown).
This should show you all JPG files.
Sort by Name (click Name column).
Now you should see all duplicates grouped together.
Similarly you could search for other files, and sort using other criteria.

I am hoping there might be some thing that can move subdirectories and be
smart enough if a file is a true duplicate, not to overright but delete it
and if is is a same name, leave it where it is Or something along that
nature

I am sure hoping there is!

I have been using Clone Master, but you do not know which folder it will
delete from, and I do not want it to delete from the system folder
