Actually, I did not do this; is it too late? Can I got to my site window, rename homepage as index and then go back again and rename it homepage? Will all the links follow suit?

You can do that, but I would not recommend it, simply because you are doing
two steps, instead of one.
Open Search dialog.
Select entire site
Select html source
In the Find field put: homepage.html
In the Replace field put: index.html
Click "Find Next"
Accept each one, individually, until you are sure that it is replacing
exactly what you want replaced. Then click "Replace All".
It a can of magic.
